    After finding a type of dilithium which can survive at higher temperatures, Tom Paris comes up with the ingenious idea of attempting to cross the transwarp threshold in an attempt to find a way to get home faster. After a bumpy start and the help of Torres and Kim, they succeed in a holodeck simulation. When it is presented to Captain Janeway, she is impressed and gives them the go ahead to try it, but traveling faster than warp 10 has never before been attempted. The first run goes very well. Tom Paris manages to cross the warp threshold which means that the shuttle craft in which he is traveling exists simultaneously everywhere. But Tom then disappears and Harry is unable to find him anywhere within five parsecs. Tom somehow manages to return to Voyager through subspace, but there are unforeseen side-effects of his transwarp travel and Tom begins to mutate. The doctor tries to treat him with a type of radiation that will prohibit cell mutation, however this fails and Tom dies. To the Doctor's surprise, Paris is able to regenerate himself and wakes up a couple of hours later with two hearts. His body continues mutating, with new organs growing and others being absorbed back in to his body. Tom refuses any treatment, saying that this is the best thing that ever happened to him but deep down he is scared. A cure is found by exposing Tom to highly focused anti-proton radiation to destroy all the new DNA and allowing his original DNA to reassert itself. However, Tom breaks free from his restraints, kidnaps Captain Janeway, takes the shuttle craft to transwarp. Captain Janeway's DNA goes through the same mutagenic process as Tom's. When Voyager catches up with them on an alien planet three days later, Paris and Janeway have devolved millions of years and have mated, producing three offspring. Commander Chakotay recovers Paris and Janeway but makes the decision to leave their offspring on the otherwise unpopulated planet.

The Doctor's procedure re-activates the symptoms of the radiation, causing Kes to relive moments of her life, from being elderly to her conception. In this reality, Kes and Tom Paris married and had a daughter named Linnis. Linnis and Kes became ship's physicians. At age three, Linnis married Harry Kim and they had a son named Andrew. When the cycle takes Kes back to an embryo, the cycle begins again in the correct order, stopping at present day, leaving Kes with all the memories of the possible future and valuable knowledge of the upcoming war that will be known as "The Year of Hell."

The ship features a novel "slipstream" drive that offers quick trip home to earth. After her initial delight is tempered by suspicion and Seven of Nine proposes to remain in the Delta Quadrant Captain Janeway re-interprets the message and accosts the alien whom takes her and Seven-of-Nine away on the Dauntless. He reveals that her assistance to the Borg against Species 8472 led to Borg domination of a large portion of the Delta Quadrant and he intends to make her pay by returning to his home world inside Borg space. Faced with the real possibility of rejoining the collective, Seven-of-Nine reconsiders and agrees to help Janeway by allowing her to reconfigure her implants to penetrate the force field within which they are imprisoned. Seven-of-Nine admits that her desire to remain in the Delta Quadrant was based on fear of joining human society and slows the Dauntless to a speed that Voyager, using a modification of the slipstream drive, can match. When the alien destroys the vessel's navigational system to force a return to Borg space, Voyager beams Janeway and Seven back, leaving the alien to be assimilated by the Borg.

    While Tom Paris and Harry Kim are running an episode of their "Captain Proton" holodeck programs, Voyager gets caught in a layer of subspace. However, this layer or 'subspace sand bar' as it is nicknamed is home to a race of photonic aliens. There is one big problem: they are not able to detect Voyager or any carbon based life forms (humans). Instead they transport down on to the holodeck and start a war with Dr. Chaotica's Army of Evil. When Voyager detects internal weapons fire on the holodeck, Tom Paris and Tuvok are dispatched to find out what the problem is. When they arrive on the holodeck Paris immediately notices something is wrong in that one of the 'good guys' his secretary Constance Goodheart is dead. This is strange - as he puts it 'the good guys never die'. Furthermore, they find Chaotica's robot, badly damaged, and after some minor repairs and Tuvok commenting, "Mr. Paris, your knowledge of this technology is impressive", the robot informs them that there are intruders from the fifth dimension who came through a portal. Tuvok is able to verify that the weapons signature coming from the 'portals' matches the weapons signature that they detected. Before they leave Paris insists on checking his rocket ship as it has sensors of a type. While deciphering 20th century technology a holographic alien enters the ship and does not believe what Tuvok has to say; he cannot detect them as they are not photonic life forms. Satan's robot then attacks him causing him to drop his "calling card". While they are on this little re-con sense mission Janeway, Torres and Seven are in the Astrometrics lab. Janeway comments that this reminds her of a previous mission when she was a science officer on the Alabotoney, "We spent three days spinning our wheels before we realized that our own engine emissions were..." Seven of Nine literally takes the words out of her mouth: apparently if they lower their emissions then they will be able to get out. Paris comes up with a plan to deal with Chaotica which Captain Janeway who seems to find slightly amusing. Paris suggests that they allow the story to play out with a bit of help from the Voyager crew; all they have to do is do disable the "death ray". Tuvok then comments, "It's a pity that we don't have one". Paris convinces a reluctant Captain Janeway to play the part of Arachnia, Queen of the Spider People, as it will allow them to infiltrate Chaotica's Fortress of Doom. He has been looking to create an alliance with the Queen. A more enthusiastic EMH is willing to take on the role of President of Earth in order to get the aliens to stop firing so that Paris (Captain Proton) and Harry Kim can disable the Death Ray. As the doctor is holographic they believe him because they can detect him. But even these best laid plans don't go according to plan; Janeway is tricked into confinement rings after insisting that the lightening shield (force field) be taken down makes Chaotica suspicious of her. However she is able to uncork the pheromones, a powerful love potion that was given to Chaotica by the real Arachnia. Chaotica's henchman Lonzac then releases Janeway from her bonds allowing her to turn off the lightening shield; Paris is then able to fire on the Fortress of Doom, apparently killing his nemesis. But is this really the end of Chaotica? Tune in next time. Freed of the photonic aliens' interference, Voyager is then able to move off this 'subspace sandbar' and continue on her way homeward.

    A Voyager shuttle manned by Lt. Cmdr. Tuvok, Ensign Paris and The Doctor is pulled into a subspace gravity well and crashes on a Class "D" planet existing within it. With the shuttle too damaged to fly, the away team befriends Noss (guest star Lori Petty,) an alien woman who crashed on the planet several seasons before them. As weeks pass, the survivors grow close. Noss learns English and teaches Tuvok and Paris how to survive the other aliens and hunt for food. Noss finds herself in love with Tuvok, and frustrated that he will not allow his emotions to love her back. Through a series of flashbacks, we see a young, rebellious Tuvok who was in love and fought against traditional Vulcan teachings. Back on Voyager, only hours have passed since the ship lost contact with the shuttle. Janeway and the crew must find a way to rescue their shipmates before a local alien ship closes the phenomenon permanently.

Meanwhile, the Equinox EMH, posing as Voyager's doctor, keeps in contact with Ransom. The Doctor, on-board the Equinox with his ethical subroutines disabled, performs surgery on Seven that will extract information but destroy her brain. Ransom has a change of heart and decides to surrender to Janeway. In disagreement, his crew stages a mutiny. Janeway finds the Ankari, a race that can mediate with the attacking aliens, makes contact with them and agrees to turn over the Equinox in exchange for Voyager's safety.

    Stardate 53049.2 Voyager docks at a space outpost filled with a variety of Delta Quadrant aliens. Eager for some culture exchange and friendly first contact, Captain Janeway grants shore leave to her crew and rolls out the welcome mat for visitors. Tuvok worries about security, Kim and Paris get drunk and start a fight, Naomi Wildman makes a lunch date with Seven. Despite a crowded ship, a few thefts, security breaches, and the gift of a plant (that bites!) all seems to be going well. Seven of Nine is approached by an alien who holds relics from her Borg days, actual Borg relays from her original unimatrix. Upon seeing the relays she is overwhelmed with images and strong memories of when she was last in contact with the items. She eagerly accepts them and promises compensation, not recognizing the man as Two of Nine (guest star Vaughn Armstrong,) a former member of her original unimatrix. Enter flashbacks: Eight years ago, Seven of Nine and her unimatrix crashed their sphere on a planet with only four of the nine drones surviving. Their link to the collective severed, they had to make decisions on their own. Seven gives orders and her unimatrix agrees. When they begin removing relays from a dead drone, one of the Borg is confused by the religious beliefs he held prior to his assimilation. As time passes and the drones struggle to survive, each regains memories of their individualities, including names, families, and the deaths of their loved ones at the hands of the Borg. Two of Nine was a mathematician named Lansor. Three of Nine was a Bajoran named Marika Willkarah, an engineer aboard the Excalibur with her husband. Four of Nine was a member of Species 571 named P'Chan who liked to cook and cared for his parents who were killed by the Borg. Seven only remembers a campfire with her father and being afraid of the dark. Seven orders the others to delete their memory files and cease communicating until they are reintegrated into the collective. Back on Voyager: Two of Nine and 2 other members of her Unimatrix tamper with ship's sensors and break into the cargo bay while Seven is regenerating. While one of the men remains hesitant, he agrees, and having group consensus, they access Seven's memory files by injecting tubules into her neck. Tuvok discovers the breach and security stops the assailants as Seven regains consciousness and resists. The Doctor discovers that while the three have been severed from the collective for a few months, they are linked in consciousness to one another. The drones say that the link occurred the night of the crash and they have had a separate link to one another ever since. They broke free of the Borg and had a surgeon remove their implants but no one could sever the telepathic link. As they live now, with shared memories and a blended identity, they don't know where one ends and the other begins. They sought out Seven, hoping she would hold the key to why they are linked and how to sever it. Seven finds she shares a memory gap with the trio and agrees to a dangerous link with them in order to retrieve the lost data. The procedure works and the memories show the trio destroying the distress beacon and resisting re-assimilation. Seven altered her nanoprobes to create the link between the three to restore order to their chaotic, individual minds. The procedure sends the trio into neural shock. The Doctor tells Seven he can either remove the brain implants, killing them within in weeks, or return them to the Borg where they will live full lives as drones. Chakotay and The Doctor help Seven gain perspective and she decides to give the trio what they want. The Doctor removes the link; P'Chan heads for a nearby planet to spends his weeks in fresh air, Lansor stays on the station to meet new people and Willkarah chooses to stay on Voyager until she passes away.

    The crew of Voyager take part in Tom Paris' latest holodeck getaway: Fair Haven, an Irish coastal town of the early 20th century. The program is left open day and night as a morale booster while Voyager rides out a nucleogenic wavefront. Janeway gets close with Micheal Sullivan, a pub owner in Fair Haven. She adjusts his appearance, education, interests and personal life ("delete the wife") to make him her perfect guy. After several special days together, Janeway realizes even though her love is real, he is not, and real loves you accept as they are. When Voyager hits a rough patch exiting the wavefront, the program is damaged and Paris and Kim can save 10% but must rebuild the rest over many weeks. Janeway decides to back off of her relationship, and makes the computer prohibit her from making any changes to Sullivan in the future.

While The Doctor can't make her human again, he alters her appearance to look like her old self and she tries to reintegrate herself with the crew.
